While the themes can seem puzzling and "misguided" a thorough exploration through the whole trilogy might yield shocking results. It certainly pulls no punches as far as the disturbing scenes are concerned (and this trend continues), however, it really assisted my understanding of Christianity. However you need to take it with a grain of salt as the symbols are largely of a Gnostic origin, and sometimes don't relate to Christianity as we practice in the modern day.

God is present in this game, but not in a way you might expect. Mary Magdalene as well. The character Jr. is, in fact, one of the four horsemen of the apocalypse and carries Red Dragon in his body. I wouldn't want to ruin too much, but Jesus (in a Gnostic sense) is a constantly present figure in this series. He is quiet, caring, and ever-present. Although the characters don't appear to have any idea who he is (except maybe the robot) he remains behind them at all times. When they are emotionally unstable and alone, he appears there for them. Everyone confides in him and he takes care of them. Although modern Christians might not agree that the correct symbolism is there, I think the heart of the teaching is true. Through this character, I really finally understood what Jesus was all about. I fell in love with him, and at the same time I fell in love with Jesus.

I completely forgot. There was this strange Gnosis in at least the first game(I can't remember if it is in the second or third game) with a strange body part. I was wondering what in the world the creators were thinking when they made that creature. Even the way it attacks is questionable at best. I don't want to go too much into detail, but if you saw it, you would instantly recognize that it was uncalled for.

It isn't really what I would think was offensive, but what I would think God would find offensive.

Spoiler: Rubedo isn't 12 he is actually older than Albedo and Nigredo although he portrays himself as Nigredo's son.

Even though I was a big fan of the series I thought about it and felt offended. The series gets worse in that anti-christian format. Expect it to be highly offensive.
T.C. the calender they go by means Transcend Christ.
Think about it. Offensive or Not.
